If you make a typo in your secondary reference (from
--vcfReference), you will get a bunch of warnings to the effect that chromosomal vcfs are empty because the reference is not found in the graph. But it will finally crash when trying to export the whole-genome vcf. Don't think this could happen withcactus-pangenome, but @cgroza has run into it withcactus-graphmap-join...This PR fixes this to give a final warning and not crash.
