Issue with RFD3

I had fixed a region for designing binder against a target. So, when RFD3 designed the binder it only considered that region and in cif file also it gave the coordinates and information of only that region. So is this how RFD3 supposed to work? Did the get the right output?

RFD3 will only take the portions of your input structure (PDB/CIF) that you specify in your input file in options like contig, select_fixed_atoms, etc. Anything not specified will not be in your final design and will not be know to RFD3 when it is creating the binder designs.
